To upgrade from the earlier version of FTP Server .NET to a newer version, just launch the latest setup FtpServerSetup.msi. Before performing install, it will attempt to uninstall the previous version. It is important to answer YES when prompted whether to keep previous settings.

Also, make sure to install the new version in the same folder where you had earlier version.
